Everyone is busy throwing shade every which way when we can't even get a straight story from the owner of this machine who is playing pseudo mechanic himself reporting his own findings/diagnosis that doesn't seem to make sense.
I do agree with this statement, it makes troubleshooting even more difficult......you may have a multitude of new problems that need to be resolved before you can get back to the original issue. In this case, probability of the real issue will most likely still be there after the rebuild.
What bothers me is when you have brand new fresh engine that you are starting for the first time & it won't run properly. It over fuels, bore washes or what ever......tuning issue's....I just don't like it.
Myself I do like the challenge when something like the OP's comes in. The brain has to engage & you have make sense of all things that don't

Then when you discover how simply the problem was & connect the dots to all the other issue's......maddening as hell

My broken record comment & this situation fits. CFMOTO dealers need to be above average especially in the shop, the tech should have interrogated the OP until he has clear understanding of what has gone on. For the tech to do that he needs a solid understanding of basics, in this situation the tech has added to the problems that were already present.
